Yes, Bill doesn't "exist" in the physical sense, but they can still be affected by Manipulation or Erasure on a Conceptual level.

Well that doesn't really change the outcome much. Mxy can just create a Quantum Destabilizer into existence and use that to erase Bill. Or wipe the minds of everyone on earth.

Shapeshifting does not exactly counter Transmutation/Petrification, unless he has shown to do it while unconscious passively if his state is changed.
And he should have Resistance to those abilities in the profile to use them in matchups.
