Joseph himself is a master of trickery and deciet. He has been able to completely fool beings who have had combat expierence over hundreds and thousands of years. Also being able to fool Kars in his ultimate form who had an IQ of 400 and possed incredible regenerative abilities.
Snake will have an incredibly difficult time against Joseph. It may be possible for Joseph to seek out Snakes vantage points and be able to rig them with hamon based traps such as the string.
Snake really only has Stealth and the DC/Durabillity advantage.

This being said since he underestimates his opponents, allowing Joseph to have more of a surprise in his techniques which would decimate Boss.
