Do we consider having large size equal Ap? Example character which has mountain size equal mountain level.

Simple answer is that without feats we can't assume that higher dimensional entities having higher dimensional size automatically means they have that much ap but with the 3 dimensional ones then i guess we can assume so.

(This is my guess atleast.)

You can calculate how much energy of such a large size would give through Kinetic Energy or the Gravitational Potential Energy method. Just being mountain size doesn't equal being mountain level tier - it would need to be pretty big to reach this level.

What about the entity being water? I mean water of the world itself that make up more than 70% of the planet(Earth).

Depends on how much they can actually do with the entirety of the water and if they can bundle it into one attack.
This guy for instance is all moisture in the universe, but has never demonstrated the ability to move all of it at once or anything like that.

Dang ok, well i guess this is fair enough since now that i think about it being as big as a wall doesn't mean you can destroy the wall.
