Like transform Infinity Stone (Tessaract or Cosmic Cube) too flower or something that make Thanos unable to use.

I think you're a bit confused. Cosmic Cube is not an Infinity Stone. And afaik Tessaract isn't in the Comics but it was a Marvel Cinematic Universe version of Space Stone.

But to answer your question, no she can't transform the Infinity Stones (from the comics) as it's a multiversal object that even all of 616 Cosmic entities couldn't affect (Barring LT). About the Cosmic Cube, she can use Haxes to counter it like her Plot Manipulation or Reality Warping or her Outline Origin reverting Thanos back into his Base Form or Existence Erasure to erase Thanos,etc.

Actually she can since the Infinity stones are still creations,(dosen't matter if their comic or movie) Besides she might bring him in the real world long enough for the borders between worlds separate, and the stones will reduce to worthless rocks or disinitegrate.
Either way she might turn him into a weenie.
But what will be the aftermath of Altair Victory what will she do then?
