Can the keyblade overcome immortality? Or at least have some effect if the enemy has darkness in his heart.

you mean future zamsu, and who knows, maybe it could bypass his immortality considering that the keyblade attacks the heart, which some consider to be the soul and i don't see how he would survive, if the only thing immortal is his body

The hearts in Kingdom hearts they are not the soul xD if so, the nobodys would have a heart.

I would ignore that Ultimania statement since the Heart has been synonymous with the soul for every entry in the franchise and not once as the word "soul" been used ever.
Keyblades are able to unlock people's hearts and forcibly expel them from the target's body (as Sora did to himself and Riku to the Princesses of Heart), but this would ultimately create a Heartless and a Nobody.
However, their normal blows do not ignore conventional durability and are in fact seen slicing regular things the way a real sword would, but otherwise seem to more closely resemble blunt weapons in function.
