Powerful EMP nukes that specifically made against Nanosuits can disable them for a few minutes.. His interaction with Manhattan Virus and the Ceph Spores eventually corrupted and destroyed his mind until the Nanosuit is incapable of fixing it anymore, resulting his consciousness becoming dormant, allowing Prophet to take over.

Outdated. Prophet lost most of these weaknesses by the first half of Crysis 3 after unlocking all the safeguards of his suit.

Not too sure, most of Alcatraz's internal organs were shot up beyond repair and required complete possession to fix. Not even certain if Prophet has standard organs anymore, might as well be Ceph.

Hunter is basically homing + super strength, also he can mixed this ability with his Energy Beam to make homing lasers which can curve.
Actually now that I think about it, Prophet actually stomps since Hunter's Homing ability only works on heartbeats.
