In Rouge's story mode in Sonic Battle, Rouge beat up Amy to the point where Amy was exhausted, also implied Rouge was holding back.. And it was a 2 on 1 situation, with Amy teaming up with Emerl.

Either way Rouge holds most of the advantages not to mention she's often depicted as the 2nd most powerful female in the main (reoccurring) cast.

Usually, I'd encourage not to use other continuities to support reasoning for the Games, Archie, etc. matches.

But in terms of Rouge vs Amy, Rouge has consistently been written to be stronger than Amy in all medias.
