I mean, as far as I'm concerned, even without using CQC (which I feel like he would at some point just based on what he said in MGS4), Snake still has an upper hand because of his skills with weapons and whatnot. CQC just adds a layer on top of his already impressive stuff.
Even when he doesn't want to use CQC, his body reacts accordingly and he still uses it as a result. Take a look at this scene in MGS4, we can see him pretty clearly using CQC, and even his first move against the Resistance member is to grab him and put him in a chokehold.
