Mainly the fact the Emperor's sheer force of will can hold off beings such as these, and that his conscious exists independent of his body, so possession is out the window. Abeloth could potentially try to absorb the Emperor's soul, but she'd quickly find that it's waaaaaaaay out of her weight class.

The Emperor should take this, imo. Abeloth is both strong and haxed, but she's nothing new to the Emperor, who if going all out, can definitely put her down, while the reverse isn't true. Abeloth has no viable counter for completely halting the time stream and existence erasure.
 
The Emperor holds a greater control over time, and is almost certainly able to shield his soul. Even life manipulation would likely fail. While the Aboleth is more experienced in the theoretical, the Emperor's far superior power and Regenerationn grants him the win here.
