I only have vague recollection of of season 1 but based on the fact that the series proper seems to take place at the time period of the Omniverse flashbacks, it might be more appropriate to give a show proper key that scales of the Ben 10 characters from that era.

Zack gets stronger throughout the series, but this is mostly about his ability to control the Cryptids. I don't recall any other characters getting stronger besides Argost and Zack. Also, in the Season 2 finale, Zack lost his powers and became weaker. This was brought up in the T.I.G.I.S episode of Omniverse. Since even his weakened state scales to the Omniverse aliens, I'm thinking of scaling the entire series to the aliens.

But did he got stronger physically? Afair it was his powers to control cryptids that improved further and further.

I don't remember anything about his physical development. It can only be said that his Omniverse form has a more developed body because he's older. Also, there isn't a huge time gap between season 1 and season 2. I don't know if you watched season 2 (I'm assuming you might not have because it wasn't broadcast in some countries, don't misunderstand), but the first episode of season 2 continues from where they learned in the season 1 finale that Zack is Kur's reincarnation.

Zack's training was mostly with his father to improve his fighting skills. Besides that, he went to a town-like place to train with his uncle Doyle in one episode. The episode where he created the water (that episode that was always broadcast on TV2, ahh nostalgia!).
