If he knows, then Movie is just going to BFR since you have speed unequal. Speed might have to be equal since you're putting it in Movie's favor by that point for IDW not to be able to really act.

I wanted to make a speed unequal match for once, especially this one where speed plays an important role for one of the fighters.

Also, considering they're both Sonic's shouldn't Movie be capable of burning off the virus too?

Yes but if he knows about the virus and blitzes him then he literally finishes the fight before IDW Sonic can react.

Unequalized Speed matches were one side blitzes the other can work, but only if the blitzed character would stomp the blitzing character with speed equalized in AP / Durability (for example: Hyper Sonic VS Xeno Goku)
