Don't see how genjutsu will work against cursed spirits in general, they don't have conventional biology and genjutsu works on the nervous system.
Furthermore can Shisui even see him? Cursed spirits require someone to have a decent amount of cursed energy, and chakra and cursed energy can't really be equated under SBA because both are complete different things. Chakra arises from life force and essentially has additional biological modification present in shinobi. Cursed energy is simply energy that arises from fear, doesn't have any natural circulation and its nature can't be changed. Equating them will give both abilities and resistances/weaknesses they don't have, which goes against SBA. He does have non physical interaction with Susano'o, though I don't recall any Susano'o feat comparable to Sage Mode's Intent Sense or Rinnegan's own capability to see stuff like this.
