Yeah, Doomsday was able to adapt to an attack from another 4-B. That's not relevant here. Which 2-A did Darkseid beat in his 4-A form? If he did, that's an outlier. Yeah, it's existance erasure. Doomsday has resistance to existance erasure, not soul manip. Doomsday was able to adapt to Darkseid's Omega Beams the moment they were used on him. Said beams have brought another 2-A being down to his knees. They also (normally) one-shot everyone they're used on by way of reducing their entire existence to nothing.
If Doomsday can adapt resistance to that, then Sans's soulhax/KR is a slice of cake by comparison.
