This is gonna be done on my phone, so the quality my not be the best. Sorry in advance.
Introductio
So there is a thread that I am too lazy to try and find in which I brought up main protagonists and cstching Legendaries. Well there there was the statement of "fighting AND catching the Legendary is an outlier." I disagree with this notion for specific situations. What I mean is that there are situations in which treating them as an outlier is dishonest to a certain degree. I will explain why below.
Pokemon Black and White Dualogy
In the games Pokemon Black, White, Black 2 and White 2 the Pokenon Reshiram and Zekrom are required captures by characters. Matter of fact the ones who capture them notably use them 8n combst. Blair (I refuse to call him Hilbert. Sorry to those with that name) and N utilize them in combat canonically.
Also, this does not scale to anyone. This is consistent due to the fact that it is implied thst N flat out steamrolled through the Pokemon League with Zekrom/Reshiram. And you cannot even fight N unless you capture the second Dragon.
Due to this Blair and N should be solid 5-B with Zekrom/Reshiram even though they are basically reduced to glorified jet planes (if I had a Dragon with basically a jet engine on it's butt I'd use it for the same reason)
In the sequel, the main protag is canonically gifted either Zekrom or Reshiram by N, but he has to foght it first. But he also defeats Kyurem as well granting him one in story and one post game. But I am not here to worry about that.
But the protag should be 5-B with Zekrom/Reehiram.
X and Y
This is simple. You canonically have to capture Xerneas or Yveltal. Thing is, iirc they allow themselves to be caught. But still, the protag should be 5-B with Xerneas/Yveltal only.
Sun and Moon as well as USUM
In these games you have to capture Nebby (he can't get in the bag so we gotta make him get in a ball) and Tapu Koko in the game. Well Tapu Koko is kinda just a required fight, but Nebby is a must. Although itnis more of a gift and Nebby can be argued to not be going all out.
So 5-B with Nebby.
ORAS
This is very simple as well. Latios/Latias willingly join your team without a fight. Along with soaring, I think it is pretty implied that Brendan/May utilize them as members of their teams.
So 6-B with Latios/Latias.
Necrozma, Zygarde and Kyurem
These guys are odd as they aren't required captures, but it can be impkies that they are captured. Moreso Necrozma as the one caught is not only in its near dead form, but is very weakened as well. So maybe he can be allowed for the USUM protag. For Zygarde, in Sun and Moon you have to collect his cores so it could be implied that the original SuMo protag has their own Zygarde. Kyurem is the least implied here. I may need to got through Black 2 again tho.
That's all. I feel that the situations should be exceptions to the rule here due to the circumstances around them.
