So Zekrom and Reshiram are above Mega Mewtwo, as they themselves are above Reshiram, who was viewed as Team Plasma's magnum opus, implying Kyurem is superior to Genesect and this would in turn make Zekrom and Reshiram superior to Mega Mewtwo. Reshiram is above Base Kyurem

Mega Evolution wasn't known to Team Plasma, so how would they know about how strong Mega Mewtwo is? Especially since Mewtwo isn't normally found in Unova

Reshiram has no resistance to petrification, mind manipulation and dimensional BFR. Whether you like it or not Mewtwo stomps simply by being a hax lord. The fact that their AP is not super different makes it worse for Reshiram.
Essentially, a small exchange happens, Mewtwo punches Reshiram and the dude gets turned to stone or punched into a portal to the void.

Mega Evolution wasn't known to Team Plasma, so how would they know about how strong Mega Mewtwo is? Especially since Mewtwo isn't normally found in Unova
