I really don't know, precisely because I've never seen him use her on his profile. But I think it must be something to do with him manipulating Mileena into the amulet or something. Note, it's just my theory, so don't take it for granted.

Sadly it's not true tho, but Rain's mindhax is a special move where he shoots you with a ball that allows him to control you if the ball hits the enemy

It's not in character since we never see him use it
