Battle takes place in the Temple of Time. Link has the bombs, arrows, twin hookshots, Hylian Shield and Master Sword. Batman has his standard equipment. No prep time for either side.
I think Link would win personally. Batman has the edge in Speed (I think), but Link is physically much stronger, and I don't see how Batman could break through that Hylian shield. Batman also needs prep to be at his best, which he doesn't have here, and Link has taken down godlike beings with no prep whatsoever.
