Character B, despite others being supposedly immune, uses some kind of mind and soul manipulation to mess with people's minds and souls—even those who should be highly resistant to such manipulation.

Like this:

A Rank C character uses mind and soul manip → can affect lower ranks, or maybe other Rank C characters with default/basic resistance.

And so on.

But Character B can use mind and soul manipulation on even Rank S characters, who have a high degree of resistance (since they’re S Rank), and it's stated that one of the affected was at least stronger than the third strongest S Rank.

Yes, immensely. For example, while a rank C individual can usually resist hypnosis or sleep spells that would put an ordinary human into a coma, a rank S individual can endure even direct mind manipulation without being affected by default.
