Does this disqualify an R>F?

If there is a multiverse, in which the universes have R>F transcendence among themselves, as universe>universe>universe and so on with R>F each. But, nevertheless, the characters of the universes can interact with each other with the characters of another universe, and even get damaged, does this disqualify the Fact>Fiction transcendence of the universes?

It shouldn't. Characters who merely live in a higher plane should not inherently be superior to inhabitants of a lower one, because where you live isn't tied to your AP.

We live in a universe with anywhere from 4 to 11 dimensions, but we're still 3-dimensional entities who exert tier 10 levels of energy. That logic doesn't break when you go higher up.
