Manhattan's wincons:

• AP advantage by far, and can one-shot Doom with his powers with a single breath.

Doom's wincons:

• Mind-hax
• Ovoid Mind Transfer is a form of soul hax, something that Manhattan can't counter.
• Absorption that has worked before on multiple Tier 1 entities (Nightmare and the Beyonder)
• Power Null

According to Manhattan's profile, the first thing he goes for in-character is Deconstruction, but Doom resisted that from the Marquis of Death (who is superior to Universal Eternity, a Tier 1 entity), so that won't work on Doom.

Voting Doom since he is in-character likelier to go for one of his own win-cons (likely absorption) compared to Manhattan. If Manhattan were to use his powers he could kill Doom with a pinky finger, but he doesn't go for that first thing in character.

These wont work on doom because...

• Reality Warping & Existence Erasure (Although it left him burned, he survived his body being overloaded with the complete energy of the Life Force, which he himself described as the power to make and unmake reality and when used earlier by Scarlet Witch let her erase Hawkeye from existence without even intending to)
  

As for Manhattan, he doesn't resist a motherf%@k. So doom can just use mind hax and win.

At a glance I can simply say that while Manhattan can still one-shot Doom, Doom can magic hax him in return.

With speed equal Doom haxxes him for a win with broken Marvel magic.

Manhattan can oneshot or do whatever else, though he wouldn't probably go for that immediately, since in character he lets tons of bad and detrimental stuff happen just because it's the way the timeline is supposed to be, or something like that and most of the time he wants to let things play out if he can.
