1-A is fine to me, given the whole story is just manifested from an Ultimate Existence, him, to begin with. I don't think Plot Manipulation works without mentions of the narrative or story being affected. The rest is fine to me.

I'm failing to see why the individual realms would be hyper-timelines. The entire reason that the original upgrade went through was because the realms were 4-dimensional space-times embedded in a higher timeline. This seems like circular reasoning.
The rest seems fine.
To be clear, I don't mind it being labelled as (Via Helios' Head) in regards to Kratos but I do agree that he shouldn't have those abilities innately. Regardless of his true state, it's clear that he's not the same as other Olympians in some regards, like this one.
I disagree with chunks of the OP though. Illusion Negation removal for eyes, for Olympians, and Ice Manipulation Resistance removal. I'm neutral on the last part about the innate powers.

The master-class World God level is a stage that all people who reach the next realm, Dao Lord, go through. Since Nuwa eventually goes past said realm, she'd have had to have at minimum reached master-class World God level.
Kratos resists this though. Like, it's reflected in the layers section of the magic page more but he does resist psychic voodoo.
Useful but Kratos doesn't lack any specific mobility that he had before when they fought and Zeus still lost then.

Anyways, Kratos is at a slight power disadvantage against Zeus, and lacks his most powerful old equipment like the Blade of Olympus or Claws of Hades. He also doesn't grow as fast as he used to in raw power. He however retains his innate resistances and abilities from when he first fought Zeus...
For posterity, I will point out that this match can't really be added cause of the Fear Zeus restriction (and the composite key), but it can be discussed just fine.
