You mean in relation to the main timeline? Not really. They just wrote it like we do irl. If we take it literally, the main timeline is 11-A or V3 continuity is 5D, is is not the case for both. They simply shouldn't scale from each other and treated as simply being parallel universes. They also wouldn't get any power from writing it as well, it's not like irl authors get powers from their own stories.

I guess for Marvel, irl writers have the One above All as their Avatar. I see what you mean, but Team Danganronpa (lore) isn’t an irl organization. If you’re put into Danganronpa (Game), logically, Team Danganronpa has control over you.

Nonono this is a very wanked idea of what TD does.
For first, this isn't Marvel.
Second, Tsumugi doesn't have Plot Manipulation in a way this site thinks. She just rewrites the people's minds into the scripts, but even her doesn't have absolute control over these.

Well, she is apart, but being part of the company isn’t the company itself. I don’t think Tsumugi has ever been noted to have control over the script. 
It’s like Sonic. Sega has control and direction and the individual writer follows the collective’s mandate.

Doesn't change what I said. They don't use weird hax like Plot Manipulation. They just rewrite the memories to make the "victims" walk like they want, but said brainwashing isn't absolute, they still have a will and can break out of it with the right circumstances.

But the World of 1, 2 and Another Episode, exist in a lower dimension that only Team Danganronpa has control over, not the V3 Cast or Tsumugi. I doubt Makoto can will himself out of Team Danganronpa's control.
I say Tsumugi doesn't have control over Junko's world, because she seems to be just an employee for the 53rd game.
