Mewtwo shreds. Vader has no TK, TP, or any other real force feats. As Anakin, he was able to do Subatomic, but won't be able to pull that off while Mewtwo is throwing him around like a rag doll.

Mewtwo, as he is "at least High 7-A", while Vader only reaches "likely High 7-A". In addition, Vader's hax in canon is far less significant than in his EU, while Mewtwo has hax such as low level Reality Warping.

So, Vader's Subatomic Manipulation is limited to him as Anakin?

Then I would have to give this to Mewtwo as well, they both have precog of sorts, but Mewtwo's psychic attacks would likely make short work of him.

EU Vader probably wrecks though.

No, Anakin was able to use Sub Atomic and nothing suggests that Vader lost the ability.

Mewtwo for reasons above. Like everyone else in Star Wars, Vader's Force powers in the Disney canon are laughable compared to his powers in the EU, in terms of raw power and versatility. Mewtwo's psychic abilities would make a fool out of him.

EDIT: Base Mewtwo is at least High 6-A now. This is a stomp.
