I presume he only takes her soul after she dies, as his collection of souls are only from dead people.

Oh, ok. If I remember correctly, Sonic.exe doesn't use transmutation in character, so that won't be an issue. Though, telekinesis will probably be an issue.

It's unlikely he will because of Marcy mainly doing ranged stuff. She has extremely good aim and was able to shoot a copter out of the sky with her crossbow.

Sonic.exe's telekinesis is probably the only thing Marcy really has to worry about. If he doesn't use it before Marcy gets enough hits in, Marcy probably takes this.
