Shouldn't that be impossible because the esscence is in a physical form of a DigiCore? I mean it just sounds like ripping out a heart but it only works on things that has hearts (not best analogy but whatever)

No, it is still equalized as an essence as it is still a soul and mind. Even if a Digicore has a hard shell, it still is a non-corporeal essence.
