I guess you could maybe consider Takano as one, tho not that much.
But Ciconia, the 3rd entry in the When They Cry series (Higurashi is the 1st and Umineko is the 2nd) actually has mad scientiests like Vier who are basically trying to decode reality itself.

i did add takano. some of the mad scientists are, like ratigan, mad scientists in the loosest sense/term.
