There are realities within the Tetrahedron though. The Train station with the train tracks (which the MC uses to enter specific era in the universe) should be at the very least 4D since the MC later merges with it and stated to "escape the yolk of 3-D".

I dunno if this is the context that you're looking for, but basically prior the scene with the letter, the space-time continuum collapsed, dissolving the world around MC. So the whole scene after this most likely occured within some void space.
You needs to prove that first though, that Madoka who appeared there was an Avatar for Godoka. Godoka has absolutely no reason to descent into that particular timeline herself, even if it's through an avatar.
Again, nothing indicating that Madoka being Godoka.
I also thought about this back in old forum, but I believes it's too far fetched to assume the Madoka who appeared in that chapter to be Godoka, it most likely to be just one of many iteration of Madoka. Godoka only appeared in the last chapter and even Tamura notices the distinctive difference...
