Since the man is now in Smash, let's put him against one of his rivals for the title of greatest gaming villain.
Bowser (in his base form) vs Post-Lifestream Fall Sephiroth. Speed equalized, no prep time, victory via KO, death or BFR. Battle takes place at the Moon Kingdom.

Ok, far as I can tell, Sephiroth upscales from himself, who upscales from Zack Fair, who compares to Bahamut Fury

Otherwise, how effective would Break (as Psychomaster35 mentioned before) and especially Heartless Angel do against Bowser?
 
He's got life manipulation, healing/regeneration negation, illusion creation and perception manipulation, statistics reduction, time, soul, death, elemental and pocket reality manipulation. Plus explosion, heat, radiation and matter manipulation with Supernova. (These are the ones I considered the most important.)

Speedruned to his profile to find resistances. Found in less than a minute.
But justification for resistance as I see includes possession, but likeky possession included mind hax.
Then we must compare potency of Sephiroth's mind hax with mind hax which bowser resisted.
