This doesn't seem all that close. Rayquaza clearly takes versatility, can hax with fear manip and even heal during the fight, has teleportation for better mobility even with speed equal, and in general seems to have the better range as well. Ghidorah's best bet is to absorb some of Ray's energy attacks, but arguably only a few attacks fit that bill and Ray can also just raise it's stats as well.

The fact that Ghidorah needs a very specific scenario of absorbing energy and then hoping his electricty will be able to one-shot lest Ray just heal it off really makes this an uphill battle. He does have the higher AP, but the gap is not nearly big enough to make up for the categories it loses in.

So I'll give it to Ray low-to-mid diff at best.

Going to play devil's advocate for a moment here, and give a reminder that Ray's preferred method of combat is Hyper Beam spam, which Ghidorah can just absorb.
 
So both of them should scale roughly double the output of the feats that are their scaling basis, as Rayquaza took on both Kyogra and Groudon at the same time and beat them if I recall, while Ghidorah performed at least as well if not better than the Battra-Mothra combo against Godzilla and showed much higher durability than them. So the green dragon hits with around 168.834 zettatons and the gold dragon hits with 534.18. A 3.164 times difference, so rather marginal. So Ghidorah takes that.

As for durability, Ghidorah should also take this as even his wings could easily block blasts of atomic breath which would later kill Mothra and Battra with three shots without a scratch. Hs was also blasted in the body, legs and necks with not much difference, even flying through one of them so it'll be harder for Rayquaza to put him down with say Hyper Beam since he's weaker than Godzilla who couldn't really do anything normally.

Ghidorah's also hard to put down even from attacks powerful enough to severely damage him, as he survived large holes in his wings and a missing head for over 200 years at the bottom of the ocean (immortality type 2's not on the profile but this is still noteworthy)

Rayquaza has advantage in range and hacks, but those hacks are mostly kinda useless. He's not really shown to be afraid of anything so fear hacks don't work. He has other advanced senses so darkness won't work. Teleportation works better defensively since he'll be in more of a position to dodge with Ghidorah able to attack in 3 directions at once and tends to get close to bite or strangle his foes.

So Ghidorah's more of a tank with a decent enough advantage in the physical areas and many of Rayquaza's hacks won't do too much. The green dragon's best bet is to run and spam Ghidorah like crazy, while Ghidorah's going to get close to deal a lot of damage very quickly.

So I'm leaning towards Ghidorah.
