Indiana Jones wins, Jack's a better swordsman but Indy's the better fighter and he's had actual combat training compared to Jack's more informal approach, add to that Indy's better weapons and the whip which grants superior ranged combat advantage and he takes this

I vote Indiana Jones due to having better weaponry and knowledge in fighting in different styles. Sure Jack is an expert swordsman but Indy doesn't slack there so Jack doesn't have a full advantage. Indy's weapons are also much more diverse, that whip can get him out of trouble pretty well.

Both these guys rely on luck in a good few of their fights, but no one is more lucky than Jack let's be real think about it thus way, if any of Jack Sparrows villains were from a different series and you asked someone who would win the villain or jack, they'd probably say the villain, but Jack always manages to come up with something even getting a stab wound that should have immediately killed him, I vote Jack Sparrow

if Captain Jack Sparrow has the aztec curse or whatever, then he wins, sinc it makes him unkillable, or at least really hard to kill. if he doesn't have the curse, the Indy wins fra.

Both are very hard to kill, but I will give it to IJ for a better gun (and arguably better shooting skills). (Curse equalised - if not, then JS for simply being unkillable.)
